I was subscribed to 5 or 6 threads, and now my subscriptions are gone. Was this function taken away when the paid subscription became active?

Did you renew them? Maybe the free trial is up and you need to mail in that little white card.

It's a joke that we like to play on people. Now that I am a mod and I can access all the secret areas of the site, I know how it all works.

Frankly, I think it's wrong. Very, very wrong.

Are you sure that they are gone? If there hasn't been any activity in them, they drop out of the que on your user CP. Try going to your user CP then "View all subscribed threads" on the red bar. All of mine are there.
