Let's say I'm writing this web script, and one of the aspects of this script is a wishlist function that ties into Amazon's API. Would I be breaking any rules if I stuck my affiliate cookie in the footer?

Wouldn't that be cookie stuffing? Amazon only has a 24 hour cookie anyway.

You can't really just stick a cookie somewhere - do you mean by iframing a page on Amazon with your code?

Either way, that's called cookie stuffing - not allowed.
