I've been building sites for a while for friends/family/clients. I'm now interested in creating my own properties to run. I found a niche, made the site, made the content, and I'm in the final stages before launching the site and going to town on SEO.
My problem is managing my Ads. I did some research, and it looked like OpenX (opensads, phpadsnew) is a pretty damn nice ad management tool. I installed it, and so far I really like it. I'm not liking the link structure so much though:

I have a tool that takes the affiliate link and converts it to a shorter link without my affiliate info (wordpress plugin redirection) but OpenX is adding a lot of crap to the URL.
I am successfully masking my affiliate links - should I even care?
