Simple question about Google Analytics

Hey Guys

I'm working on a project with diff. sub domains etc
webiste.c*m/en/
webiste.c*m/au/

For my website URL I'll choosen webiste.c*m/au/ (which is not default).
But where should I put the tracking code?
website.com or website/au/?

Edit, I'm also gonna use Adwords linking to webiste.c*m/au/.
