For the PDF submissions, will the link to our site be in the PDF file or will it be in the description on the doc sharing sites? If the link is within the PDF, then can Google read and find out our links from the PDF?

25% of the links has no click-able links but when you download the links will be available bro on the PDF itself. So this answers Traffic. Like with Docstoc where there is no clickable links but it will be downloaded multiple times every month and your links will be available in the Users Computer to be viewed!
