Should affiliate clicks be routed thru my site?

Great forum, lot's of good information here.

I am trying to decide whether or not to route all of the affiliate links on my site through my domain for tracking, etc. I don't have much (ok any, lol) experience with affiliate marketing, and I know that some of the affiliate programs say that you can't redirect links, but I'm thinking they might mean something else (something shady). I just mean having a redirect script on my site to track when a visitor clicks an affiliate link. Is this a good idea, or are there reasons to not do this? Also if it IS a good thing to do, is a simple PHP head()-style redirect ok? Thanks in advance.

I have a related question to this. Please forgive me if I do not use proper terms or make no sense, I am very new to this. I have a site I put up, prior to the site I was direct linking a few offers, just to get a feel for it. Now that I put up the site I want to run ads through a few different sources. Starting with Yahoo and Facebook. When getting the tracking links from tracking 202 I have to pick which network I want the link for, so does that mean in order to be accurate I have to make a website for each traffic source? To give an example lets say I have a site with 3 offers which are sort of similar. I can not make 2 pages on the website per offer type since it would look weird, and again I apologize if this turns out to be a dumb question. I appreciate all the help everyone has been giving. Yeah, im not too technical when it comes to stuff like that. If anyone has a few mins maybe to give a noob some advice quick via pm, I would highly appreciate it.
