Depending on how much cleaning up there is to do you could do it your self with proxys and either mannually or a bot.

WoT can be a bitch to fix. I still haven't found a good way except for making your site really legit, and then posting an honest appeal in their forums.

This right here. WOT has an algorithm that gives their power users much stronger votes. Basically if you create 100 fake accounts and start voting positive for your site you can draw attention to yourself. If a few power users down vote your site their impact is much greater than you 100 new user reviews.
