Netbeans - I develop ruby on rails with netbeans after ditching textmate
SuperDuper - backups
Macports - for all that ported open source
NetNewsWire - RSS reader
Caffeine - keep your desktop out of standby mode
Unrarx - unrar app.

+1 on Transmit. I didn't mention it because it isn't free, but its a great app. And for finding applications, I recommend iusethis osx software: New Releases
Just got Coda and it's got me hooked but didn't see it was $80. I may just end up buying it.. I mean hell..
PHP development, remote FTP, shell, embedded browser... one stop shop!
Another vote for Coda - i use it alot for instant editing and uploadng capability among other things.
Another one I like that's not so well known is ServerSkine - it keeps all your site account information in order - just make sure to always edit in the drawer mode and not teh grid mode - it will delete your whole file (it's free).
Also - not software, but you might as well pick up a 1/2 TB drive for brainless backups.
