force the network connection to use a proxy, not the browser?

if the app uses rtmp or tcp sockets, more than likely you'll need to use something like proxycap

Which part of adobe flash does not work through a proxy do you think ?

If you download a simple object or watch a movie it will use the browser proxy for that!
I am not 100% sure if there are no backdoors that would allow flash to directly call out, I know of no such thing.
Can you go a bit more into details ?

proxycap will do the job. will proxy the network connections itself established to various ranges rather than the application. should handle whatever.

Yeah, there is, flash can go very low for network connections. Look at hulu player for example, you can be using browser proxy but it still knows if you're not US based
